It is difficult all your questions, but maybe here are a few hints which I hope will help you to go ahead with your study.

3)Although, there are 3 columns for each H, He and O fluxes in the sep28oct2003.spc file, I can get just proton distribution when I set it as part in the USRBDX and there is no result when I choose Helium or oxygen ?

In your input you are using the following card :

SPECSOUR 101. 42157E+5 0.1E-3 0.125 SPE-2003

Note that with such setting you limit your source sampling to protons only (Z_max = 1).
WHAT (1) = Z_max + 100 * Z_min (Z_min = 1 if none is defined)

2)I added Physics card to apply superposition model as written in the Advanced Cosmic Rays2002.ppt, but I did not any changes with considering it and without it.
I have notices that you have only one SPECSOUR card in your input. Did you try requesting ion splitting using a second SPECSOUR continuation card (with a SDHUM = "&") and WHAT(6) < 0 ?

Dear All
I wanna calculate cosmic sources (SPE,GCR) at altitude of 35786 (GEO orbit), so I used gcrtool folder included an example (gcrexampleAllparticle.inp), but there are some misunderstandings.
  First of all, I defined a simple input to test my source setting just for SPE(20october2003). For this purpose, I set beam card as well as SPECSOUR with sdum SPE2003 and a beampose card (flood) as you can see in the attachment. In order to ensure of correct beam distribution, I defined a vacuum sphere then I tried to get same particle distribution as source via USRBIN and USRBDX. Unfortunately, I could not adapt output data with second column of sep28oct2003.spc file.
Please tell me:

1) in SPECSOUR, what are Sampling index and Transition energy (as what(5) and (6))? Should I set them?

4) Do I define geometry and source correctly or not?

  Moreover, I have Badhwar and Oneil's software to generate GCR spectra in various Solar circumstances, How can I link them to FLUKA input file?

  And, should be GCR-SPE card called to transport GCR and/or SPE with geomagnetic field? So it is not suitable for us because I want to simulate GCR and SPE in GEO orbit. Am I right?

  What are the main shape of GCR and SPE sources?

  The last but not least, when I define SPESOUR for GCR or SPE in a given event as well as a Beam card with Proton type, dose Fluka consider other particles like helium or heavy ions?
