Since your post dates from a few days hopefully you have managed to solve
the problem. If this is not the case, I have the impression it looks more
like a problem with access right or disk space to create the necessary files
needed during the FLUKA run.
Did you try to run an example (with a low number of primary particle) not
from flair but using the old fashion command line, something like :
$FLUPRO/flutil/rfluka -M 1 ****.inp
And see what files are created inside the fluka_**** that the rfluka script creates....
It is hard to give you additional hints without more information
