I'm not sure of what you observed previously, but I doubt that the
explanation is related to the FLUKA version change.

In fact, the reported excess of protons stopping in the 3He region wrt
tritium can be due to the proton production in the steel walls and their
migration to the gas.

Note that, despite the requirement of linking rQMD (and DPMJET), the
latter will be hardly invoked in your 100 MeV neutron case (I do not
really expect the generation of A>1 fragments with energy above 100 MeV
per nucleon). So no difference from the past can be introduced by the
availability of the intermediate (high) energy ion interaction model.
As for IONTRANS, with your WHAT(1)=0 it's actually ignored, therefore it
isn't a source of differences either.

As mentioned, the wall material effect can easily break the perfect p-3H
balance, which it's not fully clear how you could formerly achieve.
