Hi Mohammad,
  no chances just with FLUKA. Dependig on you need to do you can simulate
the primary interaction and shower (and the associated interaction in the
material of the GEM) and then do the low energy electron transport,
multiplication and signal generation with a code like Garfield/Garfieldpp
(just to mention something which is available for free).
